I just purchased a new sword, and I am going to make a scabbard. I am going to do a scabbard of wood covered in leather. Should the leather go all the way up to the throat or end sooner so that it does not contact the blade and crossguard?

All the way up.

If you are feeling up to it, sheet metal can be wrapped around the throat to preclude contact.
